Saying that you're "naive about relationships" means that you're inexperienced and probably not making the best choices in relationships. Have you had much experience - maybe he's hinting at the fact that you're pretty innocent when it comes to sexual activity etc....
and even if you're not a virgin, he might just mean that you don't understand how evil people can be in the world.
To be honest it completely depends on the context of what he said..if he meant it scathingly, or as a good thing...
