I don't think an external piercing would actually infect you in such a manner. I have had my naval pierced for almost two years now and I never had that problem. Mine actually did get infected after getting it pierced because I was allergic to the metal the ring was made of but it did not cause internal stomach pains.
The pain is probably not actually related to the piercing itself. I recommend going to a doctor just in case there is something wrong. ]
Go to a doctor. Belly button piercings have been known to, if infected, not only infect the skin around your belly button, but also infect your stomach.

That's not normal. Getting your belly button pierced shouldn't cause internal stomach pains. I am not convinced it has something to do with you getting a piercing at all. It may be something else.
Regardless you need to get to the doctor as soon as you can. It could be serious. ]
