well, there are pros & cons for each:
with hood sticking out:
pros: comfortable
cons: looks weird
with hood inside the trench coat:
pros: looks good
cons: uncomfortable; may stick out
so it's up to you. depending on how thick the hood is (if it's just like... an abercrombie knit with a hood, those are really light-weight and can fit easily into your jacket. but if it's like, a sweatshirt, then it would be uncomfortable, and may even stick out & look weird. but you can always wear your hair (depending on how long it is) to cover that up.
if the hood is the same color as the trench coat, no biggie! you can stick it out if you feel better. & you have to put the hood on anyway if it's like, raining.
