The pain might be caused by the marker hitting your cervix. You might feel this sometimes during sex, but it is all dependent upon what position you are in. Your hymen may have been broken from masturbating or riding a bike or horse. Like the others said, avoid using a marker to masturbate in the future.

The term "popped my cherry" loss of virginity or breaking of your hymen. Your still a virgin as you have not yet been penetrated by a penis and that is what it takes to loss ones virginity. This is also what this term is generally accepted to mean. So if that is what you meant by popping your cherry you haven't done so. You may have torn you Hyman but I don't think so. You are not telling us the things that would lead us to believe that.
As to why you are feeling pain where you are I can't say. What I will say is to stop using the sharpie marker as a dildo as you may be scratching the inside of your vagina with it. This may or may not be the cause of the pain you are feeling. The markers edges even though slightly rounded are to sharp to be used as a dildo.
