It could mean they hooked up as in kissed each other or it could mean that they had sex or just hung out together.
All depends on the person who said the comment and what they think it means. Different people could have a different meaning for it.
I guess if the two people were young, hooking up could just mean that they kissed perhaps...
If they were older they could have had sex.
