wear slipper socks next time you decide to wear flats. They're made of a really thin elastic material a little thicker than nylon stockings and they're low enough to be unnoticeable when you wear flats. Another tip if you don't wan to buy slipper socks- try putting 2 or 3 layers of masking tape on your heel to minimize the fritcion between your skin and your shoes. Wait for your blisters to heal before you wear your flats again.

Wear bandaids over them during the day, but make sure you take them off at night. Keeping the sores covered while you're walking around during the day will make them hurt less and help keep them from getting worse. Exposing the sores to air at night will help them heal. Even after they are healed, wear bandaids when you wear those shoes until they are broken in. Good luck! :)
