That's odd. I was a lot like her going into my freshman year, with my big brother also being a Junior at the time.
Listen- You don't have to be a follower, and you don't have to appeal to the majority to make it out alright.
You got to let her live. You can't chose her friends, you can't choose her boyfriends, you can't make her be someone she doesn't want to be. Only she can make the best or the worst of her high school years.
You CAN continue to be the shoulder she needs. You can be there when she's down, and when others get her down. If her friends are jerks, well, you can help her pick up the pieces and let her know she isn't alone in the world.

I think it's really sweet that you care for your sister the way that you do.

Your sister is going to face high school just like every other teenager. She might face some bad things like those that you mentioned, but she sounds tough. I'm sure that she will be able to handle anything high school dishes out in the long run; especially with a brother like you.

All you need to do is let her know that you're there for her and let her do the rest. Give her space to meet people and make her own mistakes. She'll learn from them and life will go on. Don't smother her too much, but encourage her as much as you can. Offer to help her do homework and what not. Try any way possible that you know would motivate her to get good grades and make new friend.
