If you're asking for specifically the "birds and bees" part- I only know about the "bees" part. Bees would be like the male; they "pollinate" the female in order to start reproduction. As for the "birds"- I have no idea =X.
I think the whole idea is to explain sex in a way that little children could sort of understand.

I have a feeling that the terminology is derived from the fact that birds and bees are both involved in pollination so somebody took that metaphor and ran with it. It's also a term meant for "everything reproduces" including some plants etc.
Some people just use this whole metaphor and others like it to dumb down certain things for younger ears when they feel a kid isn't ready for certain details. That's my educated guess.
