Today at a school-sponsored activity, my friends and I saw a girl sitting alone. I went to talk to her to see if she was alone; she said she was waiting for someone. So I sat down and started chatting with her. I noticed that her eyes were pure blue, not sky blue, but REALLY blue, and I told her that they were beautiful (I'm kind of friendly).
About a minute later, a guy came up and she introduced him as her boyfriend. He is in my math class, but we don't talk. Basically I came up with an excuse to leave and went back to my friends.
She probably told him that I was flirting with her, and now my whole math class might find out, but I was only trying to befriend a lonely girl. How do I handle the situation?

Go up to the guy SOON and explain that to him. If you know his myspace/AIM then ask him on that if going up to him is too bold for your liking (although I dont think so, because you had the guts to go up to a lonely girl =]).
