1993 Nissan 300zx is missing and not charging, why?

If the alternator is not charging on a 1993 Nissan 300ZX, can that cause the engine to miss? I installed a new battery, thinking my old one had gone bad. My 1993 nissan 300zx started missing(badly) and the shop I took it to want's to replace the entire wiring harness at a cost of $2600. I replaced the 6 connectors from the wiring harness to the fuel injectors and the sparkplugs. I then found that the alternator is not charging instead of the battery having gone bad. I took the car to have the alternator tested and the test was inconclusive. He said the test instrument went high and then to zero so he wasn't sure if I needed an alternator. He wants me to take it off the car and bring it back for further testing.
